A correct reading of the study reveals the following:
1. The study did not claim that chocolate is better for you than fruits. It concluded that poweder cocoa has SOME nutritional value that is as good or better than SOME POWDERED fruits and juices. This is not surprising, as most fruit juices and fruits powders are mostly sugar and pretty terrible for you.
2. The fact that the scientists work for Hershey is plainly mentioned in the "competing interests" section of the paper.
3. The study is attacking foods that are commonly perceived as being healthy for you.
On an unrelated note, a small amount of chocolate does appear to have health benefits for you, and these benefits have been corroborated by numerous studies.
